Are there any common problems in a 2000 Honda Prelude?
I found one on craigslist for $5500 all stock 5 speed with 110,000 miles on it. Are there any common problems with this generation of Prelude and is the price good for what the car is?

That's a decent price for it and for that much miles. It's a Honda so if it's maintained properly, the engine can last you for many more years without any problems. But at the same time, because it's a Honda, the engine can outlast the frame and body so that'll need fixing and maintaining in a few years.
Personally, I would go for it, what with the economy and gas prices being so crappy. The repair costs are always cheaper and it's more fuel efficient than domestic. Plus, there are some things that're easy enough to fix on your own, without going to the shop.
