Double check all your grounds.

Well, the first thing with noise is usually to check the grounds. The best bet is to wait and see what Jordy and or Selective Sound says (im no car audio specialist)

What is the noise, is it a whining noise or a ticking noise?

just for a few seconds when you turn the system on... or like ALL the time when the system is powered up?

(btw, this may be a hard one to figure out over the net since we can't really hear it...)

Ok... so I'll suggest what to check in order of what's easiest

First... check your grounds. At the very least unscrew them from where ever they are connected and make sure there is no rust between the ground wire and the frame of your car.

If that doesn't fix it try another pair of RCA cables going from your HU back to your amp.

If it's still having problems, try a different HU.... I saw you say you don't think it's the HU... but how do you know? Couldn't hurt to try it out

if none of THOSE work... come back and let us know!

Bro is your amp running you sub and interior speakers or just the sub? Let's figure out how your system is set up. Your deck has an amp that stock speakers run off. If you have a 4 chanell amp they are most likely running the stock speakers which means your whole car would be making that noise. If not its your grounds. You better change or fix the wires fast you can burn a few wires if they aren't connected right.

Id say its your grounds...run all your grounds to the same spot...Deck and amps...prob just a ground loop causing the unwanted noise
